So I read this news story that said the Pentagon did cooperate in the production of Iron Man, but did not want to cooperate with The Avengers movie because they didn't think it was realistic?

Again: say what???

They find a billionaire philanthropist with a one man army suit realistic enough to participate in (because we all love to see some Arabic tribesman being blown to pieces apparently), but the Avengers was not "sufficiently realistic in its treatment of military bureaucracy"? What does that suggest about the IRL military procurement process, watching the opening scene of Iron Man?
The mystery deepens... I think. *MySmiley*
