The inclusion of the Heli-Carrier is one of those nods to fans that could have been ridiculous had it been handled poorly.
And Bruce Banner has the same fears in the comics. He is afraid of the rampant and wonton destruction the Hulk causes or is caused because people are afraid of a huge, green, not-so-jolly Giant. In addendum, they couldn't very well have Banner master his fear off screen in between movies. That would be a waste of story telling.
