Barristan's actions have a simple explanation. Aerys might have commanded him to do something, and Rhaegar couldn't countermand that option. Not yet, at least.
It may well be that under ordinary circumstances, Rhaegar would have asked Selmy too, but didn't because Aerys interfered. Alternatively, he may have asked Selmy not to go so they could have competent KG who were not Elia's pissed uncle or Tywin Lannister's son to lead the forces on the field along with Rhaegar.
