Star Wars: Knights of the Old Republic
This game made you feel like you were truly a part of the larger Star Wars galaxy and the twists and turns the story took were excellent. The 'BIG REVEAL' was mind-boggling and still my biggest "WHAT?!" moment in gaming history.
Metal Gear Solid
Wow. Possibly the greatest game ever because of the story. Dramatic, lengthy, full of twists and awesome characters that you actually cared about (many of whom died - it is a video game, not a book!).
Mass Effect
Epic. Masterful. Epic. And mostly epic. You just feel like you're a tiny part of a huge universe and then you play this massive role in defining the role of humanity and what direction the universe will take in the future. Excellent game and story.
Final Fantasy VIII
I'm a sucker for a GOOD romance within a game, and Final Fantasy VIII pulled me in from the first major cutscene. Good story, memorable characters, sad, very sad. Slightly confusing, as many JRPGs are, but still very good.
Those are probably my favorites, though there are a few more I just can't think of at the moment.
