If I recall right, you may be less fond of them by the time you get to the end of that quest. 

That damned quest arc. When I actually played Shadows of Amn, I was playing a Paladin, so at this point I'm thinking that I actually won't infiltrate the Harpers' headquarters to rescue a Zhentarim spy on behalf of an evil Necromancer - you know, the kind of actions and associations that clearly make you lose your paladin powers in the Rules As Written - and so I completely skipped the entire quest arc. The dumb thing is that I later learned it was necessary to go through that quest arc if you wanted to further Jaheira's romance subplot, which I was actually interested in. Stupid plot railroad.
Chapters 2 and 3 of BGII do indeed somewhat feel like being thrown into the deep end of the pool, but on the other hand I found the free wandering around and doing quests in the order of your choice more fun than the far more linear later chapters... there are a few of those quests that are seriously hard and so not ideal if you try to start out with them (the planar quest starting in the theatre is one such), but on the whole it's amazingly balanced and cleverly done. Besides, it saves you boring traveling time - each time you enter a city neighbourhood, you can combine elements of several different quests, rather than having to walk across the city each time for each quest in succession.
On the other hand, since your character was essentially kidnapped from Baldur's Gate (and spent much of his lifetime in reclusion in Candlekeep, at that) and thrust into a city and country he is unfamiliar with, the player's confusion does fit with characterisation.
The first rule of being a ninja is "do no harm". Unless you intend to do harm, then do lots of harm.
