I would break it down into four categories: environment, situation, weapons, and skill.
1) Environment. Bourne would have a much easier time adjusting to Altair's environment than the other way around. All Bourne needs to do is snag a robe off someone's clothesline, whereas Altair needs to figure out the technologies that are part of modern city life.
2) Situation. If either of the two were hunting the other (with the element of surprise), I would give the hunter the advantage. So this one is sort of a "tie." However, I believe Bourne would win as the hunted more often than Altair, because Bourne is used to being a fugitive, and always watching his back. Altair is basically a nobody, and has never been seriously hunted before.
3) Weapons. Never bring a knife to a gun fight. Bourne wins with his eyes closed.
4) Skill. Anyone who has played the Assassin's Creed games knows that Altair is TERRIBLE with his fists. I recall it taking about fifteen punches just to make some random street vendor tell me some non-vital information. No, Altair relies too heavily on his weapons, and doesn't really have the fist fighting thing figured out. Bourne, on the other hand, is deadly with his fists, as well as his environment (especially if there are any magazines lying about).
Anyway, uh. . .I'm not sure why I typed all that out, but Bourne's definitely the winner.
