From the final cinematic, Kerrigan is not completely free of Zerg "infestation". Her hair is still a mass of cilia-like spikes. However, I think she is now in control of her own mind, instead of being driven by Overmind implanted directives and such. But now, there is a power vacuum within the Zerg ranks, with no prime intelligence to direct the Zerg. Samir Duran will step in.
Well, I think she was always in control, her mind was simply warped by her assimilation into the Swarm. But yes, I've also wondered about the hair.
I think HotS will be about Kerrigan trying to bring the Zerg under Terran control or alliance with Samir Duran finally revealing himself to be the Fallen One's puppet and mastermind behind the hybrids.
Samir Duran isn't the only agent of the Voice in the Darkness. The Dark Archon Ulrezaj was also creating hybrids on Aiur, and if you've played Wings of Liberty's secret mission, well... I guess that could by Duran or Ulrezaj too, but you know who clearly has knowledge and interest in it, and is providing equipment, men and resources necessary for the project.
Anyway, I'm not sure how much control Duran would really have over the Swarm, I'm not sure he's even really infested.
As for the Overmind, I don't think it is a retcon to make it want to be free of its Xel'naga overseer (Fallen One? we don't know yet). It is perfectly reasonable that it had a greater plan for Kerrigan, but it did not anticipate the human condition [for personal freedom and ambition] leading her to betray the Overmind. I think the reason why the Overmind made a Zerg/human hybrid out of Kerrigan was because she would then be outside of Xel'naga influence, as humans are not their creation.
It's not a harmful retcon, since the new story aligns pretty perfectly with the original, but I assure you that StarCraft was not written with the Overmind as a helpless victim of forces beyond its control, desperate to break free from its imposed directives.
However, the Overmind's desire to assimilate the Protoss to achieve genetic perfection is similar to the hybrid concept - it is a perversion of the Xel'naga life cycle that seeks to bring about the peaceful and harmless merging of the two races to create a new Xel'naga generation. The Voice in the Darkness, being an enemy of the Xel'naga who was sealed in the Void long ago, would certainly set about such a plan, as it would prevent the Xel'naga's rebirth and create a world that worships him. Likewise, he would surely love the fact that the Xel'naga were slaughtered and massacred by the Zerg as they escaped Zerus.
P.S. Where did you hear the 18 month estimate? I hoped it wouldn't be a yearly release, as that is just f***ing stupid. Although, they haven't started on the expansion. grrr
