Did anyone note any hints that Kvothe might be exaggerating? With as much as he likes to embellish to boost his reputation in within the story, I don't think it's outlandish to think he may be doing the same in the current story, but I can't think of any direct contradictions that have been pointed out by Bast or Chronicler... except for his sword Folly not looking like the sword he received from the Adem, but there's an easy explanation for that.
But it's possible that he's embellishing at least a little in places. However, I also don't think he's coming across as perfect either. Like I said, he makes a lot of mistakes. The Gary Stu accusations might have more to do with the fact that he learns secret sex arts from an ancient fairy lust goddess, and then goes on to become super attractive to women and sleep with the lady at the inn and two Adem, with a mission from Felurian to have as much sex as possible with lots of different people. The accusation is that the character is doing all of that (and has his other positive attributes) because the author is living vicariously through the character.
I don't know if the accusation holds water though. The whole point of the story is that Kvothe is an infamous legend. I think that's plenty of justification to make your character kind of awesome, a person who ends up doing amazing things that most people wouldn't get to do. If ever there's a thematic justification for making your character too cool, this is it. But I think it's more than balanced by how dumb Kvothe can be. That's what I say, anyway.
