And Rhaegar as the most likely father. The main evidence is in Ned's dream about facing the 3 King's Guard, aGoT, and making the promise to Lyanna. The only reason for the King's Guard to be there is if a member of the royal family was there and all of them are accounted for except the possibility for Jon being Rhaegar's and Lyanna's son. There's also Dany's visions in the House of the Undying, aCoK, where she sees a man who she at first thinks is Viserys, but most think is Rhaegar with Lyanna and their newborn son. I believe there are a few other hints as well, though I think I hit the major clues.

the idea behind this theory is that Rhaegar and Lyanna were actually in love, not that he raped her as is suggested by Robert Baratheon and others throughout the series.

And then of course this parentage of Jon's makes him a possible candidate for the two companions some people figure Daenerys should have when reconquering Westeros (what with "the dragon has three heads", there being three dragons and the example of her ancestor Aegon the Conqueror).
