I reckon that the Seanchan prophecy of Rand kneeling before the Crystal Throne has already happened: namely in the great vomit scene in Ebou Dar when he falls to his knees after attempting to channel.
I believe that the original prophecy discussed this as Rand kneeling before the seat of the Seanchan's power - which, after the destruction of the Imperial Family is no longer on the seanchan mainland, but rather where the main forces and Empress are gathered: Ebou Dar. It doesn't actually reference the chair itself, nor indicate Rand surrendering to Fortuona in any way.
This is an importantstep to him discovering tears and laughter, it's the moment he sees what he has become. Without this scene, would we have the revelation at the peak of Dragonmount?
Ishmael managed to corrupt this section of the prophecy to make the Seanchan belive that they would control the DR. We've been told by RJ that these prophecies are corrupted, but haven't really seen much of an indication of how.

As you said the Seanchan’s prophecies were tampered with by Ishmael so that 1000 years later he could be sure that the Seanchan wouldn’t work with the Dragon Reborn. Now it may very well be that Rand will feel he has to bow to Toun just for the sake of bringing all the forces of the light together for TG. All other factions are pretty much on Rand’s side or have done or said things that show they will fight along side him: The Aeil, AS, AM, Seafolk, White Cloaks, and most Nations. The only ones really left are the Boarderlanders and Seanchan, and Rand has already said he doesn’t think the world has a chance if the Seanchan aren’t will him.
I don’t really see what else short of bowing could bring Toun to fight with Rand. Mat is a possibility but may just be disregarded due to his Randland peasant ignorant ways. The bubles of evil and Trollocs showing up haven’t been enough of a sign for her to join him as an equal so even though it was a lie made by Ishmael I don’t see what other path there might be.
