By your "logic", if someone makes a call for all of humaity to be united, it is then hypocritical to choose a doctor to perform heart surgery. Anyone should be allowed to, since they're all supposed to be united!
That's absurd. A better analogy would be calling for all nationalities to stand together, but then dividing up jobs by ethnicity. It's as if Woodrow Wilson, in his calls for Americans to unite and not divide along ethnic lines in World War One, then decided to NOT send a German-American as the top American general, because it would offend our allies. He did, in fact, send General Pershing, an German-American, and in the next war, we would also choose a German as our top general, Eisenhower. And that is what Egwene is doing. No one is picking on her for saying "send a Gray" and in fact, both embassies were led by Grays, who did the negotiating. In fact, ELAIDA is the one who did what you are suggesting with your analogy, because her group had a Gray in charge while they were negotiating, but once the mission changed over to transporting a captive male channeler to Tar Valon, command switched to the Ajah that was expert in THAT area. What I fault Egwene for are comments like the idea that Elaida could never be qualified to deal with the Dragon Reborn as Amyrlin, because she was of the inherently hostile and impossible-to-deal-with-Rand Red. And she had actually MET Rand, unlike, oh 99.7 percent of the Tower.
However pointless her hypothetical embassy was, her choices made complete sense. The best negotiator is likely to be a Gray, and this in no way negates her point that the Gray and every other Ajah need to be united.
Again, her point that Elaida's embassy was fundamentally flawed because it was sent by a Red is very valid. Unless you think Rand was a blubbering retard, he definitely would have noticed that the Tower had chosen to replace a Blue who let him run relatively free with a Red he knows mistrusts him.

Whatever the real truth of their mission, Reds have been seen as fanatically anti-male. Nor is it unreasonable to assume that some of Moiraine's paranoia that the Reds may gentle him first and ask questions later was transferred to Rand as well. It certainly leaked into Egwene herself!
So it's not her fault she's prejudiced, she was brought up that way. 
Egwene has never advocated some kind of uniformity among the AS. She even says straight out that rivalry among Ajahs was only to be expected. But enmity and open hostility is what she terms irrational. That she herself has some prejudices is not a sign of hypocricy. She showed herself to be able to rise above that, and she expected the same of the other Aes Sedai.
And that's to the good. As long as she doesn't expect this Ajah differential crap to spill out of the Tower, and now that she's in charge, ignores that stuff.
