It sounds more to me as if it was more of a civil war, and people joined one side or the other. The view of "good" versus "bad," which is pretty strong in the series--the bad guys know they're the bad guys--may not have been as prominent during that time.
In response to the main post, however, I think the number's a bit realistic. I understand the reasons others are giving--namely, there's more time to turn to the shadow, Black Ajah is more likely to survive (sort of a natural selection), yet remember that the White Tower serves as one of the staples against Shai'tan. It's like saying it's not surprising that you'd find more atheists in a church...the people that become Aes Sedai are supposed to be those who seek to fight the shadow.
I don't understand why the Aes Sedai don't simply take an Oath during their Oathing process that they will never do anything to help the Shadow. This would prevent them from unswearing an Oath for the purposes of the DO.
