First, now we know that Lanfear was not burned out or stilled during her fall into Finnland. According to Brandon, if she had been, she would still be burned our or stilled in her new body - but I should stress this more like 95% certain than 100%.
Second, we will get the full story during in ToM. I'm guessing that this will come in part from Moiraine when we finally meet her and in part from Cyndane's view.
I still believe that the reason for Cyndane's decrease in strength is due to some kind of switch that took place between her and Moiraine when they went through the doorway.
I think Moiraine will come back with Lanfear's strength - maybe even in Lanfear's body, although that's a bit of a stretch.
However, this would mean that Lanfear should have come back with Moiraine's strength. And I bet that's what Sanderson thought as well, when he made his first comments about Cyndane being "very weak".
Instead, it seems Lanfear came back with the larger proportion of her old strength. Why, though? That is what I cannot figure out at this point in time.
Maybe she and Moraine switched bodies when the went through the doorway. Then Lanfear - in Moraine's body - killed herself in order to be transmigrated, while Moiraine remained behind in Lanfear's body.
However, when she was transmigrated, her new strength was halfway between her soul's strength and the strength of Moiraine's body, resulting in her new strength as Cyndane.
To me, this would be explained in ToM if Moiraine comes back with Lanfear's old strength.
I don't have it all figured out, but I believe something along the lines of the above might have taken place in Finnland.
