To me it's very obvious that "the three" is Min, Elayne and Aviendha. Especially coupled with the fact that Callandor needs to be controlled by two channelers. In order to do this, Rand needs to trust the two women controlling the link. The only real trust from Rand will be in his three wives, who have become one after the bond (or are one when linked). Elayne and Aviendha will have Callandor, how Min will be involded I do not know. But it seems to fit.
This was also my immediate guess. There's a few possibilities though. I suspect that one is that Callandor can combat the Shadow by striking at its three aspects (Moridin, Shaidar Haran and the Dark One), treating them as a single entity.
Another possibility is the combination of Moridin, Rand and LTT, though this one seems dead in the water given the end of tGS.
A final possibility is that the three are Rand, Matt and Perrin. There would need to be more said on the topic for this to make sense if it's the case though.
Of all possibilities, I think the most likely is that the prophecy has actually been at least partly, if not completely fulfilled. I think the three are Rand's lovers, and he combines them into a single entity akin to Ilyena. This would fit with the idea of the Dragon always fighting not to beat the DO, but rather to love again - so the prophecy refers to the logic which is needed in order to lift the Shadow from the soul of the Dragon.
