The female CK melted after Rand cleansed Saidin, and the male one was destroyed by Rand himself at the end of TGS. This is the reason why the CK is never mentioned in the prophecies.
For the Cleansing, though, and it's mentioned in the Prophecies that Rand would cleanse saidin (namely that Rand will heal a "wound of madness and cutting of hope" ). Also the Amayar apparently had a Prophecy about the female Choedan Kal, since its destruction ended their Time of Illusion. So, maybe there is some hint at the Choedan Kal in the Prophecies of the Dragon, but people didn't decipher it correctly. It's also stated - I think by Moiraine - that the other two ta'veren aren't mentioned in the Prophecies, but actually they are mentioned (at least Mat as "the fox" ).
