Semi's actions caused Rand to strangle Min, therefore without her being there Rand wouldn't have strangled Min and therefore she shouldn't have bruises. Moiraine mentions it in tFoH, "...whatever those people had done, now no longer had been done, and neither had what others had done because of their actions."
Rahvin gets the balefire treatment in FoH, and sure enough, the people he has killed are alive again. But the reason why Rand came running after Rahvin in the first place was that Aviendha and Mat were dead; if you take Moiraine's quote there literally, his going for Rahvin would have been undone as well, because it was a direct result of their deaths. And then you get caught up in a neat little paradox.
That's just a detail, though, in this case I'd agree with you that balefiring Semi should've ensured the a'dam controlling never happened, thus no bruises. I wondered the same thing.
