Balefire only undoes the actions of the person who did it.
Semi didn't strangle Min, so Min's bruises remain. Even though she made Rand strangle her, and it was against his will, he still did it.

Semi's actions caused Rand to strangle Min, therefore without her being there Rand wouldn't have strangled Min and therefore she shouldn't have bruises. Moiraine mentions it in tFoH, "...whatever those people had done, now no longer had been done, and neither had what others had done because of their actions."
