Everything I've read has stated that balefire doesn't destroy or remove one's soul or anything, it just kills people backward in time. And Shai'tan can't reincarnate them because he only has a brief window of time to seize their souls, that window being already past in the case of death via balefire.
Also, I don't know about Shai'tan imprisoning souls either. I don't remember reading about that anywhere.
The first rule of being a ninja is "do no harm". Unless you intend to do harm, then do lots of harm.
