The only one who clearly suspected they were up to something was Elaida, and she was paranoid enough to do so. She also came to that conclusion only after she found out Siuan was involved with Rand too.
Verin was certainly clued in, but she kept quiet about it. Cadsuane kept an eye on Moiraine and Siuan independently, but nothing she said indicates she knew they were working together.
I think most Aes Sedai thought Siuan and Moiraine's friendship had gone the way Siuan and Sheriam's had. Allies, yes, but no longer close friends.

And possibly a few suspicions (Verin, Cadsuane, Seaine etc), but the majority seem to accept it at face value. There are many women in the Tower who were close as Novices/Accepted who are no longer close as AS. And it's not like they tried to make it out that they hated each other, simply that they got too wrapped up in their plots. Moiraine has been out of TV for so long and did very little to maintain any of her Novice/Accepted friendships. The only women we know of that she had any type of relationship with (Siuan aside) are Myrelle and Anaiya.
The big question is why the Tower took 20 years to begin paying attention to what Moiraine was up too ... she defied an Amyrlin's direct order, took an uncrowned king as a Warder, and seemed to appear around a lot of suspicious events. A woman like Hattori may get away with that because she's weak and would go unnoticed, but Moiraine was clearly earmarked early on by the Tower to be one of the future leaders, the fact that they let her run around for 20 years is amazing!
