How could she not know how much power did the Whitecloacks had in Amadicia? Every farmer knows that, come on...
The results speak for themselves. Morgase wouldn't have even bothered with the king if she knew he was a puppet. It doesn't matter what she should have known if her actions don't back that up.
Either that, or she did know and is just to dumb to live.
