And it explained what happened to the Mom. The Dad does shows up in season 2 and his storyline gets finished at the end of Season 3.
Although there are several character developments involving Bones and her Father.

If you are talking about the episodes on TNT, the first two are in order (Titan on the Tracks which played earlier this week is the start of season 2), the third is usually in order, but on Wedneday's I think they play a season 4 episode.

Season 5 starts in two weeks from last night.
