I saw someone on another board speculate that Peter could fire the Observer's gun while no one else could specifically because he's from the alternate reality.
That's exactly what I was thinking at the end of the show. Only people from the parallel world can make the gun work which is why he gave it to Peter.
They never said exactly how Peter died. I'd assumed it was from illness. I remember Walter talking about Peter being sick when he was little. Now I'm beginning to wonder if perhaps Peter wasn't saved at the lake. Do you notice how Walter becomes evasive when Peter asks about it? I think sometimes he uses the crazy as a cover for things he would just rather not tell. It's possible that he kidnapped the other Peter to replace the one that the observer didn't save. It was after the lake and that is why Walter was afraid the observer had come to take Peter from him. Just the direction my mind was going while I was watching.
