That DRJ was working for William Bell the whole time. It was strongly suggested throughout season one that Massive Dynamic/Bell was involved in a lot of what was happening. Near the end of the season it was revealed (through Nina) that Bell had nothing to do with anything. This however was never actually revealed through any sort of reliable means and when Bell met up with Walter and Olivia in the Over There universe, he still had plans to use Olivia to carry out his plans from season 4. Therefore he helped to save them and return them to the Over Here universe. The fact that he helped them before seemed to imply that he wasn't behind any of the Pattern Events. However, in light of recent events he may have just been biding his time and playing his crazy angle the whole time.
That's a bit of a jumbled mess, but I hope it makes sense.

I have been paying attention. And I know the previous plot lines were shaken up a bit when Peter disappeared. So Bell's actions are based in Dr Bishop's loss of his son, which would not have been there in the previous timeline.
And Jones was allegedly not smart enough to have done it all on his own.
So what was he doing in the first few seasons? What was the point of that?
I am beginning to feel that the first two or three years of the show were wasted time.
Interesting and quite possible...Nina does pretty much define the idea of a unreliable narrator.
So, Fringe *spoilers for end of season 4*

Walter wrote the book about the coming war in the timeline where he stole Peter.

B5 actually had to condense its plot to 4 seasons, got renewed, and threw together Season 5.
