It's actually kind of insidious. Basically, if you want to use military stuff in your film, they'll let you do it, no muss, no fuss, but the military has to be portrayed in a positive light.

So you get a good recruiting tool (teens see Top Gun and go "WOW, I want to join the Air Force! Or Navy, whatever that was!";)*, you get great PR for Americans ("Our military is always off saving the world, these new jets are much more important than our education system!";) AND you get a non-violent way of intimidating other countries ("Oh man, the US Military can do ANYTHING.";)

*Wikipedia says that enlistment for Naval aviators went up by like 500% after Top Gun came out
