My biggest bug with it is because I animate elements in 3D space (adjusting them along the x-y-z axis the traditional way) all the time in my work, so my brain refuses to adapt to the fact z position is faked by creating an offset on the x-axis between copies of the same element on the left and right screens. It doesn't help that you still adjust the left - right position of the element the normal way by moving it on the x-axis (depth is all about the offset that fools your brain). I might get used to it after a while and become able to switch between real 3D environments and this fake 3D, but I don't do enough of it (nor would really want to, I don't like doing this work) - it's just that I freelance a few times a year at this place that does dubbing and visual adaptations of American movies, and there's no choice but to deal with them now. It takes me the whole first week to get used back to all this stuff, and once I'm a bit more comfortable with it the vacations of the guy I replace there are over.
I had hopes this would prove a fad that would vanish fast, but those are clearly here to stay for a good while (far from slowing down, the studios are still investing to increase their capacity to deal with 3D releases). If anything, it's "2D" movies which are threatened (not to disappear completely, but to become the new black and white eventually).
Eventually the animation and VFX softwares we're using (or similar ones dedicated to 3D movie work) will catch up and we'll be able to animate stuff the normal way and the software itself will calculate it all and ouput left and right "eyes" versions with the right offsets and all, but for now it's still the big FX houses that have developped their own custom softwares, or altered existing softwares, to produce those movies. It's not yet "mainstream".
