My favourite episode was Pegasus, especially the extended version on the DVDs. Just a really strong, dramatic episode with excellent performances by everyone and the writers showing real self-awareness of some of the stupid decisions the characters had made previously and using it to drive the plot forwards. The genius of the episode is that whilst Cain is not exactly a sympathetic character and has clearly done some horrendous things, her criticisms of the Roslin-Adama partnership are often valid, something Adama himself acknowledges.
Probably just behind that is Exodus, Part II, for one of the most badass moments in TV history (the atmospheric drop) as well as an awesome performance by Michael Hogan as Tigh as he wins the war for New Caprica but loses everything else.

I'm also partial to this part of the series because it's where I first caught up to watching the live TV airings. It was SO exciting at the time. I might also add the Season 4 premiere with its opening space battle, etc.
For the worsts, I don't know enough of the episode names to list them. Overall, though, Season 3 had more meh for me than 4 did.
A lot of people also hate The Plan (the TV movie) but I think it's just about salvaged by Dean Stockwell's awesome performance. Most of the other elements in the episode just don't work, however.
