Pegasus was the best episode. Much of Seasons 3-4 were inferior to Black Market.

My favourite episode was Pegasus, especially the extended version on the DVDs. Just a really strong, dramatic episode with excellent performances by everyone and the writers showing real self-awareness of some of the stupid decisions the characters had made previously and using it to drive the plot forwards. The genius of the episode is that whilst Cain is not exactly a sympathetic character and has clearly done some horrendous things, her criticisms of the Roslin-Adama partnership are often valid, something Adama himself acknowledges.
Probably just behind that is Exodus, Part II, for one of the most badass moments in TV history (the atmospheric drop) as well as an awesome performance by Michael Hogan as Tigh as he wins the war for New Caprica but loses everything else.
Worst episode is a considerably busier field. I don't think Black Market is actually horrendously unwatchable, it was merely the weakest episode to date of a series that until that point had been extremely consistent in quality. It stood out a lot more from the episodes around it (though I think Sacrifice was likewise a lukewarm episode). When you get to Season 3 you start getting the episodes of Full Retard, like Hero and The Woman King, and episodes that have good ideas at the heart of them but otherwise are poorly executed (A Measure of Salvation, A Day in the Life, Dirty Hands) or are just plain boring (Torn, The Son Also Rises).
Season 4 has probably the worst episode of the entire series, though whether that episde is Sine Qua Non or Deadlock is a matter of hot debate amongst fans. Deadlock is probably the worst because the episode is based around the writers trying to handwave a stupid and idiotic storyline (Six's pregnancy) they introduced on a whim with no idea of how to resolve it. Islanded in a Stream of Stars also deserves some kind of medal for being so monstrously dull, unforgivable for the penultimate episode of the entire series.
A lot of people also hate The Plan (the TV movie) but I think it's just about salvaged by Dean Stockwell's awesome performance. Most of the other elements in the episode just don't work, however.
