i think the "aliens" are from the future and are trying to prevent "the event" from happening, it being a global disaster that will kill all of humanity.
thomas says in ep.5 "it doesn't matter they're all going to die anyway" or words to such effect and when he bemoans the lack of technology in the 60s and how he tries to get them up to speed by working in some science job
the reason they're 2% different to us is because they've had an extra "x" amount of centuries to evolve
not sure how the kidnapped girl and her bf comes into it yet though. perhaps there are also evil aliens and they know that he is key to preventing the event from happening
i also think the president's wife is an alien
