When I was younger, Xenogears was my favorite game, but playing it more recently I noticed how bad much of the dialogue was, and got turned off to it.
Final Fantasy X is spectacular, and I spent countless hours playing it multiple times, it's certainly very near the top of the FF foodchain, but despite that Final Fantasy IX has a very special place in my heart as the first FF game I ever played, and to this day I can't see the intro cinematic or certain parts of the game without getting extremely nostalgic and having an emotional response that nothing else quite seems to match.
Metal Gear Solid 3 is a fantastic game, in terms of gameplay, storyline, presentation, everything.
Elder Scrolls III: Morrowind, is another fantastic game, and the Elder Scrolls I have put the most hours into. It's aged badly in certain respects compared to its descendents, but the sense of wonder and exploration and immersion that I got from it simply can't be found in Bethesda's other offerings (although modded with OOO Oblivion also became an amazing game, and Skyrim is already so beautiful I almost forgive it its faults--once a quality overhaul mod is made for it, the bar will definitely be set to a new level).
Then there are other games that I love and think are wonderful, like Vagrant Story, Dragon Age: Origins, Fallout: New Vegas, FF7, Star Ocean: Till the End of Time, and more. But I suppose in the end if I was pressed, the order I've listed them here is roughly from most to least favorite, so FFX it is. Unless it's FFIX. Because while my brain tells me that FFX is superior in virtually every way, the heart cannot be so simply ruled.

That's odd, I found New Vegas to be superior to 3 in almost every way

It truly was. More/better factions, superior story, improved gameplay, interesting characters etc. *NM*

Three games for three different kinds of "favorite," plus three honorable mentions.

Of those I have played, Ocarina of Time is probably my least favourite.
