It's just that, as you said, the characters in ME1 were much more believable. You didn't stop and wonder "why are these people on my ship?"
ME2 had good character concepts, but poor character execution. They were interesting on their own, but didn't really fit into the story. Except the Illusive Man, who was actually quite delightful.
And Sovereign was a character, so the award for most interesting/terrifying character interaction goes to ME1. "Organic civilisations rise, evolve, advance. Then, at the apex of their glory, they are extinguished."
