I only see a problem with a few of those. Certainly nothing close to the Jynx or Mr. Mime level. - Edit 2

Geodude being a rock does not at all excuse it from being a bad design
I suppose I should differentiate between the two things we're talking about: bad design, and whether it is a design based off of an animal. I'd argue that the quality of the average Pokemon design has stayed roughly the same. At the same time, the designs have been moving further away from animals - which is a bad thing, and usually the bad design outliers correspond to the ones that don't resemble animals.
Legendaries: they've been on a steady downhill decline since the first games. No question.
Most of the ones you listed though? They're not so bad. Not any worse than generation 1 designs, at least.
Out of the list you just gave, only Ampharos, Smoochum, Porygon2, and Magby deserve to be singled out as bad ones. Aside from the legendaries, which do indeed suck and continue to suck more with each generation. And look! Three of those four are additional evolutions to generation 1 pokemon, and share all of their problems with their generation 1 counterparts.
