Essentially, Panera is trying to avoid saying that the name is Spanish because everyone will think they're a Mexican restaurant. The word was pretty obscure in Latin, though - I had to go to the Oxford Latin Dictionary to even find it.
My etymological dictionary of Spanish says it has only been in use since the mid 17th century. The Italian cognate, Paniere, has been around since the 13th Century.
Political correctness is the pettiest form of casuistry.
