I have the non-3G version. Which app are you using to read PDF files? If it's Safari, then yes - that's how I want it to work. But I need to be able to save PDFs on the iPad to read them offline.
I've read only about 20 books with the kindle app so far, and most of them were on my iPhone. They did all upload fine to the iPad, but I think they're stored in the great library in the sky until I need them. I wish I had more for you.
